I loved visiting Japan but the smoke really got to me sometimes.

When they ask you "Kin-en" or "kitsuen", say "kin-en". "Kin-en" means non-smoking

Check sites like Gurunavi or Tabelog. They usually say if it's a smokefree establishment.

Like the others said above. But sometimes, even though the smoking and nonsmoking is separated, you still end up smelling the smoke. So sometimes you gotta step in and check first.
