The best way is to fold it every day and leave it out in the sun when you can. I learned the hard way and didn't fold it and ended up with a moldy futon I had to throw out.

A source of mold is not letting it air out, so putting it out in the sun is a very good idea. Once a week at least is best. Also if you get a lifted wooden platform to put under your futon instead of putting it directly on the floor, it can air it out considerably.
